You won't be able to complete it entirely in stealth mode, no matter how hard you try to hide from the guards. The suitcase with the documents is on the third floor, in a room with strange-looking instruments. You'll have to fight your way out. Luckily, the helicopter is just there; no one is going to shoot at you from the air.

There's another way to get to the briefcase—by brute force. After making your presence known, immediately run to the house across the street and, when the soldiers emerge into the open, fire at them through the window. Inside the research center building, the stairwells are a convenient location.

With the suitcase in hand, return to the junkyard area and head north to the Duty checkpoint. They'll let you through once they recognize you're carrying the suitcase to the bartender. If Duty asks you to help with the hordes fleeing the Dark Valley area from the east, don't refuse—the bartender will give you a fee later. Now head to the Bartender.
